Systems and methods for correcting drift in retention times of compound signals in chromatography-MS are provided. The methods can correct signals in chromatography-MS data on a compound-by-compound basis. Additionally, the invention includes mechanisms to distinguish between true drift and isomer presence, ensuring that isomers are not incorrectly merged, thereby preserving the integrity of the data. Importantly, the strategy is executable in parallel, thereby allowing a balance of scalability and accuracy not available in currently existing strategies.
Systems and methods are provided for detecting and correcting batch effects within chromatography- MS data files. Chromatography- MS files of signal measurements for different batches may be received from an LC-MS machine and merged into a series of merged files for each respective batch. One batch may be designated a reference batch, and its merged file designated a reference merged file. Each quantile of the merged file for each individual batch may be compared to a corresponding quantile of the reference merged file. The differences in signal measurements may be identified between each corresponding quantile. A correction factor identified relative to the reference batch, which may correspond to an average of the differences in signal measurements identified for the respective quantile of the individual batch. The data file of the individual batch may be adjusted by modifying the signal measurements of each quantile based on the corresponding correction factor.
Disclosed embodiments provide a framework for the amplification of signals to detect metabolites from a set of samples without isotopologues. A plurality of samples is combined into a merged mass spectrum of mass-to-charge (m/z) signal intensities. From the merged mass spectrum, a first set of metabolites are identified based on a concentration of signals corresponding to the first set of metabolites and corresponding isotopologues. A signal bandwidth is calculated based on a limit of detection for the merged mass spectrum and a lowest signal intensity corresponding to an isotopologue associated with the first set of metabolites. From the signal bandwidth, a set of signal intensity adjacencies are identified that are indicative of a second set of metabolites within the merged mass spectrum.

Compositions and methods for increasing plant growth for higher crop yield are provided. The methods involve the expression in a plant of interest of at least one C4 transporter coding sequence. Plants showing increased expression of one or more C4 transporter coding sequence of interest are encompassed by the invention. It is recognized that any method for increasing the expression of the C4 transporter coding sequences in a plant of interest can be used in the practice of the methods disclosed herein. Such methods include transformation, breeding and the like. Increased expression of the C4 transporter coding sequences in the plant of interest results in yield gains. Disclosed herein is the isolation and characterization of cDNAs and encoded norbelladine 4'-0-methyltransferase, CYP96T1-3, and norbelladine synthase/reductase involved in the biosynthesis of galanthamine and haemanthamine. The invention relates to a transgenic plant, comprising within its genome, and expressing, a heterologous nucleotide sequence coding for a class I O-methyltransferase, wherein the O-methyltransferase is norbelladine 4'-0-methyltransferase. In one embodiment, the norbelladine 4'-0-methyltransferase is selected from among NpN40MT1, NpN40MT2, NpN40MT3, NpN40MT4, and NpN40MT5. The invention further contemplates a method of making a transgenic plant.

ENHANCED OIL PRODUCTION AND STRESS TOLERANCE IN PLANTS
Provided are plants that express, or overexpress, type III Gϒ protein AGG3. Such plants exhibit faster vegetative and reproductive growth, accompanied by an increase in photosynthetic efficiency. Constitutive or seed-specific expression of AGG3 in Camelina increases seed size, seed mass, and seed number per plant by 15-40%, effectively resulting in significantly higher oil yield per plant. AGG3 -expressing Camelina plants also exhibit improved stress tolerance. Use of AGG3 is therefore an effective biotechnological tool to dramatically increase stress tolerance and plant yield, including oil, in agricultural and horticultural crops.

Provided are plants that express, or overexpress, a pPLAIIIδ protein. Constitutive or seed-specific expression of pPLAIIIδ protein in Arabidopsis increases seed oil content, the amount of C20 and C22 fatty acids, and the amount of C56, C58, and C60 triacylglycerols, effectively resulting in significantly higher oil yield per plant. Use of pPLAIIIδ is therefore an effective bio technological tool to significantly increase plant yield, including oil, and the amount of high value long chain fatty acids in agricultural and horticultural crops, especially oilseed crops.
